What voltage level is your AVR USB board operating at?
It has to be 5V because the gimx firmware needs to run at 16MHz.
Is your PL2303 adapter 5V tolerant? If it's not it can break.
well, i'm sorry Matlo, my bad, the cable was loose, i soldered the pin and the pl2303->arduino micro (5v/16Hz) worked ! (ubuntu) :D
your work is awesome.

i'll keep using this pl2303->arduino micro combination (until the teensy come) and will inform if there are any future trouble. (hope it will not break)
